If I have server.mysite.com and mysite.com, and a vhost on mysite.com, then no matter the order given it tries to verify on server.mysite.com (port 80) where webmin is not running. This forces me to request for mysite.com from letsencrypt to automate both the webmin panel and vmin servers.

Do you have a website or Virtualmin domain on
server.mysite.com
? The Let's Encrypt certificate request process requires that unfortunately.Submitted by pcfreak30 on Thu, 03/17/2016 - 01:50 Comment #2
No. Would be good if it could have letsencrypt request over webmin port and have miniserv allow it. Maybe default to letsencrypt ssl for webmin ssl?

That would be awesome, but the let's encrypt protocol doesn't support connections on other ports :-(
