Unfortunately, there's no built-in way to just "apply" that system-wide.
You can get around that by disabling the web feature for a Virtual Server, then re-enabling it.
You can do that for all the Virtual Servers by using the command line tools, as described here:

More specifically I would like to add the feature PDNS to existing domains, cheers :)
