MySQL System Variables not sticking after restart

Hello

virtualmin 3.66 / centos 5

trying to adjust some of the settings for MySQL Database Server (MySQL version 5.0.22) > MySQL System Variables

Like thread_cache for example. After Saving, and restarting the server it goes back to how it was. Any idea to make it not lose all the changes I make?

When you save the settings in Virtualmin, do you see the changes being made in your actual /etc/my.cnf file?
