I've done a bit more fiddling and this seems to be working.
I installed the maxmind C api, from http://www.maxmind.com/app/c and copied the geolizer/webalizer binary from the static version into usr/bin and it is now generating reports with more detailed country info.
I've also added an alias to httpd.conf so the flags will show up without needing them in everyones /stats/ directory
Alias /stats/flags/ "/var/www/flags/"
However they don't show up when viewing the reports through VM.
