Renewal of certificate failed due to failing verification. Error message was: File "/usr/lib/python2.7/site-packages/pkg_resources.py", line 626, in resolve raise DistributionNotFound(req) cryptograhy>=1.2" Installed was package python-cryptography 0.8.x. I had to install python2-cryptography 1.7.2-1.el7 to solve the problem.

I am also having issue with lets encrypt not applying ssl certificate to website but applying ssl to webmin and usermin.
When i try to access https website it gives me error NET::ERR_CERT_AUTHORITY_INVALID , any idea what is happening

You may have it set to copy SSL to Webmin / Usermin by default.
Server Templates -> <YOUR_TEMPLATE> -> Apache website -> Configure Webmin to use same SSL cert? -> Yes/No
Server Templates -> <YOUR_TEMPLATE> -> Apache website -> Configure Usermin to use same SSL cert? -> Yes/No
Can you also post the site name (if public) just so we can test it? It may be a caching issue.
