WHMCS does work with Virtualmin (and they're great about supporting Virtualmin users, and we include a Script Installer for it, so it's easy to install). Or did you mean something other than WHMCS?
Sorry, I'm not aware of a GPL alternative to WHMCS.
Some community members who are often in the #virtualmin IRC channel had been talking about building their own Open Source billing system. I believe it's still in early development, but you could always jump in IRC and see where things are at with it.
