Hmm, I think Maildir folders were automatically created for for some time now. At least, they were supposed to be :-)
Which Virtualmin version were you using before?
However, they should only be created if the "Mail for Domain" feature is enabled. If you don't have the email feature enabled, I don't believe it will create the Maildir directory.
