Virtualmin backups naturally won't include users (system or MySQL users) that you create outside the scope of Virtualmin; it cannot, because Virtualmin does not know about them.
You either need to create the user for your DBs through Virtualmin, or recreate them manually after restoring a backup.

You can do either or, and then under "Other user permissions" assign them access to the DB.
