I hope to upgrade php to PHP 5.4.19 and the php verison that was installed with virtualmin is PHP 5.3.3 (cli) (built: Jul 12 2013 20:35:47)
Can I upgrade via console command? or have to upgrade via virtualmin interface?

That PHP version is the package provided by RHEL/CentOS... that contains a number of bugfixes and security fixes, as they backport those into their PHP version.
However, if you wanted to use a newer PHP version -- while there isn't a supported way to upgrade the standard version, there is a way to run two PHP versions, as described here:
