It looks like you're using Virtualmin Pro, which does come with a feature to manage resource limits.
If you look in Administrative Options -> Edit Resource Limits, that screen will allow you to manage CPU, Memory, and Process Limits for each Virtual Server.
You can look at the "Help" link at the top of that page for details as to how those work.
