I keep getting this error when trying to download / update the root zone. The current file has nothing in it.
Failed to re-download root zone : Failed to write to /var/named/run-root/var/named/run-root/var/named.root : Bad file descriptor
I am getting the bad file descriptor issue when creating master zones. If a master zone get created it can not find the file because it did not create it.
I am lost can anyone help?
Also why is the file being called from /var/named/run-root/var/named/run-root/var/named.root and not /var/named/run-root/var/ZONE_FILE ?
This might be a memory issue. It happens when Webmin fails in a child process, I think.

You say that as though that's the only sane place for a root zone. The location depends on your OS/version, and Webmin gets the location from the defaults for your OS. If they're wrong (and you're sure they're wrong), you should file a ticket about it.
