Is there any tutorial on how to make a module that only got 3 buttons, start, stop and restart, and when you press, say start, a shell command is run?

Custom Commands is what you want. You'd need a command for each button.

Look here for the docs on that:

You'll then have to make this module available to Virtualmin virtual domain accounts.
