Graphical Interface for setup of Roundcube

That sounds like a question better suited for the Roundcube development team. Virtualmin builds for their products, and in fact Usermin, the panel used for Webmail is being serious revamped over the coming months. From what I've seen from early mockups, it's gonna be pretty sweet when the new version, along with the new theme is completed.

Yes, Usermin can have SSL turned on, which will enforce SSL URL already.

*** Correction: When installing a script like Roundcube within a domain, you can enable SSL at the domain level either automatically if you've configured the feature inside Virtualmin > System Settings > Virtualmin Configuration > SSL Settings or after setting up your domain by adding a redirect to Virtualmin > Server Configuration > Website Redirects

When it comes to certificates, in order for each domain to have their own certificate, you'd need to have multiple IPs presently due to a limitation with most email servers. To get around this issue, most folks use a "primary domain", generally speaking the "hostname" of the server it self like "web.mydomain.com" and use this hostname when setting up email clients. Regardless of the domain, as long as it's pointing to the same IP address, this method will allow their users to authenticate over SSL/TLS as long as you've used "Copy to Postfix" and "Copy to Dovecot" for the "primary domain" you're using. ***
