Hi, While I had this

problem with LetsEncrypt and is now solved by updating to dev version of webmin 1.851. But when I request ssl certificate for subdomain it gives following error
Requesting a certificate for dev.canjhapa.org.np, www.dev.canjhapa.org.np, autoconfig.dev.canjhapa.org.np, autodiscover.dev.canjhapa.org.np from Let's Encrypt ..
.. request failed : DNS zone www.dev.canjhapa.org.np does not exist on this system
But when I check dns and apache2 config on the system for such domain it exists and is currently resolving well.
Couldn't figure out the problem.

Does the DNS zone
canjhapa.org.np
exist on your system? Or rather, does the Virtualmin domaincanjhapa.org.np

The problem was that I had been using external DNS server and therefore autconfig.example.com and autodiscover.example.com was not created in dns section and was failing. So, requesting certificate only for example.com , www.example.com solved the issue.
