If you, let's say, have domain.tld, sub1.domain.tld, sub2.domain.tld, anotherdomain.tld, all the other domains and want to backup all domains except domain.tld, sub1.domain.tld and schedule backup accordingly opting out the "domain.tld" and "sub1.domain.tld" with "All Except" option, then unfortunately the "sub2.domain.tld" also is omitted. You have to include the main domain if you want to backup any of its subdomain.

Did you check the "Include sub-servers of those selected?" box? In the exclude case, this also excludes sub-servers of those chosen to skip.
