Hey there,
I was deleting a nginx website through Cloudmin's Virtualmin Domains form at /server-manager/list_domains.cgi
Use of uninitialized value $lip in string eq at /usr/share/webmin/virtualmin-nginx-ssl/virtual_feature.pl line 422.
Not sure if that was a problem or what happened but seems like the site is no longer in the list of domains.
The config files are still in /etc/nginx/sites-available
I use Cloudmin with Cloudmin Services, not sure if that is related or not.

Thanks for reporting this - the next release of the Nginx SSL plugin will fix this bug.
