However, would it work to configure Virtualmin to stop using it?
You can do that by disabling the "DNS Domain" feature of your various domains, and then going into System Settings -> Features and Plugins, and in there, you can uncheck the "BIND DNS Domain" feature.
And after that, you can go to "Webmin -> System -> Bootup and Shutdown" and disable the BIND service there, so it won't even get started up. Leaving it on the hard disk should constitute no problem (aside from a few MB of wasted space), and uninstalling it might break dependencies.
