When a user that is created by adding a virtual host logs in via SSH they are unable to use their directional keys on their keyboard. For instance the up key yields ^[[A instead of cycling through history. This is not a problem with users created by root via ssh.
Any ideas on why this happens?
What shell do those users have? It's possible they're being given a different shell in those two cases.
In Virtualmin, you can update what shell users are added with by going into System Customization -> Custom Shells, and tweaking the options there.
