you can put them anywhere you want really. You define their location in the templates setup under the home directory template menu as the skeleton files. By default it goes to /etc/skeleton and you can, in theory make a directory of different content for each template setup.

/etc/skel is the default on most systems, but /etc/skeleton is close enough for hand grenades and system administration. ;-)
