Hiya! Let's start with the salient information... version numbers:
MySQL: 5.0.32 Webmin: 1.340 development (didn't work with the stable 1.330 either) Virtualmin: 3.39 GPL Debian: 4.0 up-to-date
I've searched and searched on this one, tried different combinations of Virtualmin and Webmin versions, even tried changing between Ubuntu and Debian distro in case it's a silly problem with either of those, but to no avail.
Basically, when I configure the Debian pre-packaged version of MySQL in Webmin and input my root password, the configuration screen appears and lets me add databases and such. But going back to Virtualmin and "re-checking configuration", I get this:
"MySQL does not appear to be installed and running on your system, or has not yet been set up properly in Webmin's MySQL Database module. If your system does not use MySQL, it should be disabled in Virtualmin's module configuration page."
All the docs I've read suggest that if Webmin detects and can interact with MySQL, there shouldn't be any problem with Virtualmin. Am I doing something I shouldn't be?

Probably one of the config values is wrong in webmin's mysql section.
Try configuring it again in module configuration on the left hand top in the center window.
I had the same problem, the pid file of the config file had a different location.
After changing this in webmin, virtualmin tested 'ok'.
