Is there a way to get disk usage by virtual server (total space used including db). I need this independent of quotas. I just need to know the actual use per virtual server.

Howdy -- if you go into Edit Virtual Server -> Quotas and Limits, you can see the current space usage on that screen.

I only see bandwidth usage there.

Try also Administration Options -> Disk Usage.
