I have 2 PHP Versions ... I am getting this report on a hundred or so sites.. that are running php 5.3.x
Apache website : PHP configuration errors were found in version 5.4 : Directive 'register_globals' is no longer available in PHP
They are not running php 5.4 so that is just not a problem now.. when the site changes to php5.4 it get a new php.ini file..

Does the domain you are getting this validation error for have different PHP versions enabled for different directories?

Wait, I see the bug here - Virtualmin is checking the configs of PHP versions you aren't even using. I'll fix this in the next release.
