Hello,
I have cloudmin (with VPS-es), and two physical virtualmin GPL server, when migrating via cloudmin virtual servers mysql username on new server is cut short.

Howdy -- what is the username that's being cut short?
Also, what is the Linux distribution and version on the target and destination systems?

Also, do the old and new systems have different MySQL versions?

We can close this as it's related to mysql, maybe long run solution would be to limit mysql usernames to 16 chars by default, and allow to have longer usernames (if this is not done already ;).

Virtualmin will already use a 16 character MySQL user if the domain's default username is too long.
