If a user check the '--only' option when removing a domain, it will not be removed completely. So after that it would not be possible to add it again to virtualmin as different errors occur such as ' the user ... already exists, the mysql name is already in use, the awstats ... already exists, ... ' What's the solution ? Is it useful to add a feature to virtualmin to complete the removal process so that the domain could be added to virtualmin without any error?

The best solution is to import the domain into Virtualmin's control again - this can be done at Add Servers -> Import Virtual Server. Once it has been imported, you can delete it to clean up the database, unix users, Apache config and so on.
