I really don't believe this is something I have done but could be. I'm not sure when this showed up exactly but I was quite recent.
In my /home I have the contents of a vs along with all my other vs folder. When I say contents I mean directly in the home directory there is .usermin .awstats cgibin and so on.
I looked at .stats-htpasswd and see the is an entry of phpmyadmin which is the name of one of my VS. However there was a folder with this VS and all its contents already and I did not copy or move anything manually. I deleted the phpmyadmin VS through virtualmin and the phantom is still there. The phantom does not show up in virtualmin and I'm reluctant to delete this manually because I fear I might make things worse.
What I can tell you is that the phpmyadmin VS was the most recent VS created. I enabled ssl on this server. When I rechecked module config I had a message:
"Virtualmin is configured to setup DNS zones, but this system is not setup to use itself as a DNS server. Either add 127.0.0.1 to the list of DNS servers, or turn off the BIND feature on the module config page.
.. your system is not ready for use by Virtualmin.. "
I don't know whether this is all related or not.

I have reverted to a backup so this is no longer and issue to me unless it happens again. If it happens again I'll let you know.
