A new BIND update has been issued in the last 24 hours. Is this going to break BIND again? Should I install this?
The update reads: bind9 version 9.6.ESV.R1+dfsg-0+lenny2

Well, it seems they changed the PID location back to the way it was.
There's some details on that in this request here:

In summary, if you install the BIND update, you can tell Virtualmin about the PID file location by going to Webmin -> Servers -> BIND DNS Server -> Module Config -> System configuration , and set Default PID file location to /var/run/named/named.pid

Even safer, you can enter multiple PID file paths in that field, like
/var/run/named/named.pid /var/run/bind/run/named/named.pid
Then it will work for both the old and new versions.
