I am moving site from one server running ubuntu 12.04LTS to another running ubuntu 16.04LTS. In the process I noticed that when I re-restore a site at the commandline, virtualmin appears to delete the previous instance of the site and username, and rebuild it, including a different unix uid. Not a big deal.
However, if I restore the virtualmin settings, it adds additional instances of my reseller user (with different linux uids), but does not delete old uids. I look in virtualmin's settings to determine which reseller is the one virtualmin wants to use (ie look at what reseller uid virtualmin sees) and manually remove the other user accounts as a workaround.
Old system: Virtualmin pro (5.07, build 1.831) on ubuntu 12.04 LTS backup method: CLI one file per server, separate file for virualmin settings
New system:Virtualmin pro (5.07, build 1.831) on ubuntu 16.04 LTS restore method CLI
Again, not that big a deal, but probably a bug.

By an additional instance, do you mean it creates a second Unix user with the same name?

Ok, I see what you mean - this will be fixed in the next Virtualmin release.
