I created a user on a subdomain and i created the key pair because i have password auth disabled.
Where do I put the authorized_keys file for a subdomain user?

Howdy -- the files for that domain would go into /home/PARENT_DOMAIN/domains/SUBDOMAIN/homes/USERNAME.
That directory should already exist.
What you can do is create a .ssh directory, and then place the authorized_keys file in there.
