The updated Le'ts Encrypt component does not appear to allow virtual host admin to create certificates for mail.domain.com.
It seem that Let's Encrypt requires a different root path for the mail.domain.com which is outside the user's home directory.
Related issue attached to this ticket provides sample code on working prototype to get mail.domain.com certificate generation to complete successfully with Debian/Unbuntu host.

You could do this by first going to Server Configuration -> Website Options, and changing "Website matches all sub-domains? " to "Yes".
Then when requesting the Let's Encrypt cert, also enter
mail.domain.com
as one of the hostnames.
