When editing your profile, there are 2 "Notification" tabs. One is for the stock settings, other is for project. they should be clarified.

Howdy -- Drupal does some silly things :-)
This is actually two unrelated plugins that are causing that. We will likely be disabling one of them.
I don't think we can disable either without losing functionality we need (we want to be able to manage notifications for both Project Issue--this tracker--and everything else on the site, which is the other tab). In the meantime, I've manually renamed the title for Project Issue notifications to Project Notifications.
For now, I'll call this one fixed. It's still on my radar as "yet another annoying thing in Drupal", but it'll work for now. Maybe the project_issue folks will merge their notifications with the other one and we can just have one tab for everything.
