I am aware of already existing discussions regarding this issue like https://www.virtualmin.com/node/33426 and http://virtualmin.com/node/33424. Nevertheless, decided to go ahead and submit an issue as this breaks our auto-installation script. I hope this will be fixed soon. Thanks.

Howdy -- yeah, unfortunately, current phpMyAdmin versions won't run on a system that only has MySQL version 5.5.
The only way around that is to install an older phpMyAdmin version.
You could either install one of the separate branches, or you could use an unsupported version.
When using auto-installed scripts, you can always specify a specific version of phpMyAdmin to install, so that it installs a version that works properly on your server.

FYI, it looks like version 4.2.x is still supported - I will look into updating the installer to offer it.
