Is there a way to hide the mysql root password to be shown on process list when virtualmin is running backups and dumping the databases?

Actually, Virtualmin should pass the password via an environment variable to avoid this problem.
The only case where that doesn't happen is if the
/root/.my.cnf
file has a password in theclient
