I created a VM with domainname.com. Virtualmin automatically created a directory called "domainname". Is there a way to custom define this directory so it will be created as "domainname.com" as the directory name (as opposed to "domainname"?

In that case, the directory name it's creating is based on the name of the Virtual Server owner.
If you go into System Settings -> Virtualmin Config -> Defaults for new domains, you can set "Include domain name in usernames" to "Always" -- that would create the admin user, as well as that directory, with the ".com" at the end.
