Jamie, I can verify that if we have a Virtual Server called "example.tld", and we create "example_alias.tld" as an alias -- disabling that alias doesn't remove the ServerAlias listings from within the Apache config.

That's an oversight .. I will fix this in the 3.87 Virtualmin release.
