Your Postfix configuration has the virtual_alias_domains option set to /etc/postfix/virtual_domains. This overrides the list of domains from the virtual_alias_maps option, and should be removed.
Since a couple of weeks I always receive this, when opening Virtualmin on my box during conf check. I am sure I never touched Postifx config manually. So I am not sure how to deal with this. Is there a way Virtualmin can handle this automatically in future?
Healing frequencies are open for remote access on my box.

I'm not sure where that setting could have come from, but to fix it you should edit
/etc/postfix/main.cf
and delete thevirtual_alias_domains
line , then run/etc/init.d/postfix restart
