When I create or move a subserver in a top level server, the mySQL database user and password are changed to that of the top level domain.
How can I prevent this? I want all my sub servers to have a different user and password for mysql.
Thanks for your help.

Howdy -- while I'm not familiar with a way to automate what you're after, it is certainly possible to do it.
For any Virtual Server, or Sub-Server, you can create a separate database user and password.
To do that, select your Sub-Server from the drop-down list on the top-left, go into Edit Mail and FTP Users, and click "Add A User To This Server". After selecting a username and password to use, be sure to go into "Other user permissions" further down on that same screen, and select what databases that user should have rights to.

I have done exactly as above already, having connection issues!
