This can occur if mod_php is disabled, as php_value is a mod_php directive.
When I look at your server though, it looks like Apache is indeed online now, and mod_php is active. Where you able to get this working?

The correct fix is to go to Webmin -> Servers -> Apache Webserver -> Configure Apache Modules, and check the php5 module, and click "Enable Selected Modules".

I got it fixed my reenableing PHP5 which the upgrade disabled then I had to go back and reinstall PHP5.
