Does this happen for all scripts? Even for those that are usually reliable, like Wordpress?
Also, which OS are you running Virtualmin on there?

Happens for all scripts including Joomla. Running Ubuntu 9.04. I purchased a license and upgraded through Virtualmin GPL.

Check the log file logs/error_log under the home directory of a virtual server for which you see this problem, and let us know what error gets logged.
Also, this sounds like it could be an suexec issue. Make sure the /etc/apache2/suexec/www-data file contains :
/home

[SOLVED]
Install Ubuntu 9.04 Desktop
Perform updates and upgrades.
run sh./install.sh script from Virtualmin.
Works perfectly.
