See title... that happens on Ubuntu 10.04. Commenting out two the two SetHandler
lines in /etc/apache2/mods-available/php5.conf
fixes the problem.
(Before I read that somewhere, I disabled the PHP 5 module in Apache to get to the FCGId mode, which raises other problems though, so it might be worth trying to fix this behavior. :) )

Howdy -- yeah, our suggestion here would normally be to disable the mod_php module, as it does seem to always want to be used, the way it's setup in some distros.
What sort of behavior/problems did you see upon disabling the module?
Also, after commenting out those lines -- are you able to use mod_php for some sites?

I'm sorry, I can't recall exactly what the problems were. It's possible that it was merely the disappearance of the "Apache handler" option from the "Script execution methods" (and I forgot that I disabled that module to make FCGId work), or that it took some restarts after re-enabling it, and that I remember that as "having problems". :)
Commenting out the lines did not have, as far as I can tell, any negative influence on using mod_php sites. Might be a worthwhile fix to have VM do that automatically.

The next version of the installer will remove that directive from /etc/apache2/mods-available/php5.conf
