The Protected Web Folders module should have a dependency of Apache so that it disables itself from all menus when Apache is disabled.
As for protecting folders, NGINX can do the same thing by referencing a path and a htpasswd file for it.

I'll make this change in the next release of the Protected Web Directories plugin. Although it will only apply to the menu option at Services -> Protected Directories, since that knows for sure which webserver is in use for a domain.
